I have to admit, I chose the first option, but I do put my back seat back in maybe once or twice a year, depending. Zeus's method for removing it with the pins from Ace is great if you think they will come in and out often, otherwise just remove and put the bolts back in and put a rubber bed liner over everything. That's what I did and its all nice and flat. I love it. I can fit everything I need.

it does free up a lot of space taking the back seat out, I wouldn't say it's a pain to do but it does take a little bit of time and effort, if anything, I always get phobic about scratching the lastic trim panels trying to get the seat out, you can do it w/o scratching them but I swear Isuzu used cheap grade plastics or something b/c it doesn't take much to scuff them up
Don't have much of a choice right now, as the back seat is SnowtrooperJR's domain, untill he gets old enough to sit in the front seat
I do like the photo's I've seen with the back seat out and a full size spare mounted. I like that placement VS the roofrack option. Makes more sense to me in a very snowy enviroment...

my back seats are out.. with subs in their place .. they get put back in maybe.. once every 5-6 months i guess, i build my sub box so it is very quick and easy to remove/push around for hauling stuff, takes about 2 minutes to take them out completely, the box will also stand on its side against the front seats to get out of the way or run lengthwise along the panels to get out of the way, plus its a nice place to keep an extra bottle of oil, trans fluid and ratchet straps (center compartment in the sub box)
fwiw.. i think its easier to just bolt and unbolt the seats, i took the pins out like zeus did and regretted it because its a pain to try to line the pins up, at least for me, it was easier to just line up the bolt holes

It is Ridiculous not only how much more room there is without the seat, but how easy it is to put it back in if need be.
